Custom theme not reflecting in WDJ app in new window

Hi all,

   We have WDJ application and we have customized portal theme.When the WDJ app opens in the content area itself then theme is reflecting but on other hand ,in the WDJ app itself we have a button which will open a tabel in new window,there we are not seeing the changes?do we have any workaround for this?
